You always lose a bit in the voltage conversion as well. No chip is 100% efficient. Samsung and LG both have relatively high capacity batteries (2500mah) which are available and can easily provide sufficient current.
You can tell protected batteries because they are usually 2-5mm longer than unprotected 18650's (i.e. 67-70mm long). VTC5's are normally sold as a bare cell (green wrapper) and these do not have a protection circuit.

Very few (if any?) high amp batteries have a protection circuit on them. If you use a good charger it should avoid overcharging. I have a Nitecore i4 which I'm happy with and doesn't seem to overcharge any of my batteries, but other brands that make decent chargers include Pila and Xtar.
