I am not sure how this item can be tackled with to separate XML files. Each file is intended to be a standalone file. The file maintenance application does allow you to transfer ingredients and recipes from one file to another file but it only allows you to add new items that don't exist.
Click "File->Restore from backups" and this will open a window. At the bottom you will see an option to "Restore label definitions" and there is also a "Restore sheet definitions".
When it prompts you, you will be able to say don't show me this again. You will also be able to turn it off/on from the options.

It is actually Windows that is removing it. The install doesn't know the location(s) of where an object has been pinned. It appears that when the installation files are replaced that windows is cleaning up shortcuts and removing them.
