The darker bottle is probably just older and steeped longer. I always look for the darkest bottles when buying SB flavours and haven't had any issued with consistency.

To me, CL is a little sweeter than CLR. The oak, I believe, is what give CLR its smooth earthy(? maybe peat?) type notes to the flavour. It's not there in CL so more of the brighter notes of the bourbon are allowed to come out.
