Not charging by USB but using a charger, a decent one, will totally fix that issue, and it's probably safer than overheating/overcharging one battery, habitually. I use one of the newer generation Nitecore chargers, it was not expensive, and it's safer, as it will automatically shut off once each battery is charged, and if one charges faster than the other, you'll still get your shutoff.

Probably best, if you get one, to not leave it on the charger, but to remove the batteries and put them in the plastic box that usually comes with them, so that they can rest a bit, prior to being used. I have a two battery mod but I have 8 batteries so that I can rotate them.

I have been using them for about a month now. They run strong and they are showing no signs of max power loss. I think 1 battery may have just been older so it has a harder time holding in energy than the other new one.

This reads like you used one old battery and one new battery in your Alien. If so, it would be good ( or even necessary) to buy 2 new idnentical batteries and keep them married for exclusive use in the Alien. Better yet, get 4 for 2 married pairs so you can use the Alien while the drained pair are charging.

Batteries are probably one of the cheapest aspects of vaping, they are really pretty inexpensive, unless you go for CRAZY batteries that can vape at 200 watts without blowing up in your face. And even then, an external charger and fresh batteries that you can rotatate are far safer than a habitually abused battery blowing up in your hand or face. I'm not saying that's likely, and for a pyro I am strangely obsessed with battery safety. I think I just might not want to provide another negative data point, though honestly, I don't WANT batteries blowing up anywhere near my being. So, do what you can to be safe, and that would include buying 4 fresh batteries and an external charger, the minute you can afford it. :)

Well, I knew a Zen master one time, who was a smoker. He attained enlightenment, (supposedly), and continued smoking, stating "It's just so nice to smoke cigarettes with non-attachment." Um, okay ZenMaster, okay. SURE it is :)

I also knew a pair of yoga teachers who fell of the smoking wagon and would run down to their basements and smoke, hurried-like, and spraying themselves with every oil (including patchuli of course), to drown out the smell. They ended up confessing, eventually but watching their progress was amusing....

Gurus often have the ability to emit some ethereal vapour, without these pesky Lithium cells too!

yeah. I bought them together at my local store along with my alien. As far as I know they are both new.
