Not charging by USB but using a charger, a decent one, will totally fix that issue, and it's probably safer than overheating/overcharging one battery, habitually. I use one of the newer generation Nitecore chargers, it was not expensive, and it's safer, as it will automatically shut off once each battery is charged, and if one charges faster than the other, you'll still get your shutoff.
Probably best, if you get one, to not leave it on the charger, but to remove the batteries and put them in the plastic box that usually comes with them, so that they can rest a bit, prior to being used. I have a two battery mod but I have 8 batteries so that I can rotate them.
