Is there a Charger for storing batteries long term?

To chip in a little bit, some chargers have LiFePO₄ chemistry settings which set ≈3.65V maximum voltage. This could serve as storage setting.
With regards to the low voltage/depleting the cells bad stuff thing, I cannot agree or cannot fully agree, though it depends in how low you do go. Once cut-off voltage is reached and the cell is no longer discharged its voltage ramps up back to well above 3V, generally. On the other hand I, for example, have a bunch of Samsung ICR18650-26C cells lying around in a plastic container, extracted from a quite old and high voltage abused laptop pack months ago. Some of them were slightly under 2V when I dismantled the pack. All of them tested 2150 - 2200+mAh (≈84.47% of rated capacity). And while I have not yet invested time for carefully observing their self discharge ratios what I can for sure say is this is pretty good if not amazing.
Take care if you do tests like the above one, and of course your mileage may vary.
