From weeks of research the only limits are your enclosure size and making sure your wires, switches, mosfet and whatnot can handle the current you will be feeding it. Also think about recharging. the 3s are more cumbersome than 1s2p as its not easy to incorporate usb charging into the design.If you already have your enclosure picked out http://hobbyking.com/hobbyking/store/lithium_polymer_battery_configuration.asp has easy to use measurements to find a suitable battery for the space you have in the box.

That thing is 6"x2"x1" (approximately), so yes the mod would be a little big. Something in regulated would cut down on size though, and if you kept the connector pin intact and the ability for the battery to be removed for charging, then you be set. 5200MaH! I'd probably only burn through the battery in a day, leaving it to charge over night. I see a nicez custom wood box floating around in my head already :)
