I just wanted to say I think it is great what you are doing and I hope you will share it with us. I know I would love to see it. I have some people of here do some amazing things. I don't understand something unless I can see it, but when I was doing crafts and stuff, (I use to before vaping became sole hobby) I would use the old time carbon paper to rub on the nail head or whatever and press it to the object I was trying to place. Worked for me but I don't know if it could help you. I'm sure someone will be able to though. Good luck to you and please let us see it when you finish.

Drill holes the size of the magnets to the depth you need and super glue them in place. You could drill through the outside of the lid straight into the mod and have them perfectly aligned, but it is more aesthetic in my opinion to have them not visible from the outside when done. So measure carefully and drill separate holes.

I like to glue the magnets in place inside of the box then stick the magnets for the lid onto the first magnets. After that I apply glue to the top of the lid magnets and put the lid on so that its aligned with the box. After the glue/epoxy/whatever dries then you can take the lid off and the magnets will be in the correct locations.
