Which end of the flat top battery is positive? I have the Trustfire TR-001 and I'm not sure if this charger is just not capable of charging this type of battery (Samsung ICR18650 - 26FU) or if I caused some damage by reversing polarity.

I can answer the first part of you question. The battery will have some sort of marker as to positive and negative and the ends will look different. The + will look like a smashed button and the bottom have a truly flat surface.
Was this a new battery or had it been used and in need of a charge?
Do you have a multi-meter or check battery function on any of your mods to read the current charge level?
Does it make any difference to give the battery a half-turn spin once inserted in the charger? You'd still have to wait for the full charge indicator on your charger to know if this makes a difference.
They do have a bit of a problem sometimes due to the almost flush positive terminal on the charger. Most newer chargers have a more prominent, protruding terminal.
