We're not doing anything differently necessarily. All our juices are hand-mixed to order, so there is usually small variations in color, but the flavor should always be the same. I don't know the details of that particular batch of cotton candy, but I'm guessing that, even though personally I didn't have a problem using the "sediment" cotton candy, some people were. So future batches most likely won't be like that.
I work at one of the retail stores, not the warehouse, so I can only tell you what I've noticed from the liquid I've been getting at the store. That being said, around November, Cotton Candy was translucent. The next few batches were cloudy with that sediment. The most recent batches have been translucent pink.
We don't add any color to the liquid, so whatever color it is, is what color it happened to be after the extract was added. Generally, adding nicotine will change a liquid's color, some more quickly than others. For example, Peach is almost clear by itself. After being mixed with the nicotine and shaken, it immediately turns a Mountain Dew yellow color, and it will continue to get darker the longer it sits.
It's not unheard of for liquid to separate if it remains untouched for extended periods of time. Just try to use it more quickly, or shake it periodically before any sediment gets a chance to solidify at the bottom. But I wouldn't worry about the variations in color as long as the flavor is consistent for you.
EDIT: I just checked the batch of Cotton Candy I have here in the store and it has a VERY small amount of sediment at the bottom. So I think no matter what, there will be some sediment. But I just filled a 30mL bottle and I can't see any sediment at all. So you may always have some sediment in there. Still, shake it periodically, and I'm going to let this bottle sit on the shelf, and I'll update you on what happens.
