short answer is yes but be sure not to use fast chargers for more safety.
longer answer is yes still but for the long run It's a better idea to use an external charger for your batteries.

some will also say the usb port will end up dead too in the long run but i can't say as i've never charge through usb.

However, I would like for you to consider charging your batteries in a dedicated external Li-Ion battery charger.

The micro USB port is arguably a poor design to charge batteries with. It's primary responsibility is to download firmware updates from your computer to the microchip in the mod. That's probably not going to happen more than a few times during the lifetime of your mod.

However, daily use of the micro USB port to charge the batteries internally adds a lot of wear and tear to those tiny pieces of the connection. The micro USB connection can fit only one way correctly, its difficult to see which way is the right way before trying it, most of us guess and have a 50% chance of guessing wrong. In the process, the daily in and out use of the connector results in unneccesary wear and tear of the connection.

It's perfectly fine to occasionally charge your batteries in the mod. Situations like when you go on vacation and you want to limit the amount of gear you pack. I personally would never make a daily habit of it.

Unless your battery device uses a DNA chipset, your board probably doesn't charge your two batteries equally or evenly.

Charging batteries is a critical function that probably should be reserved for a dedicated Li-on charger. For just a $20 investment, you can get an inexpensive but high quality Li-Ion battery charger. Efest LUC V2

I really dislike USB charging generally. I have a few mods where that is the only option, and with an internal battery mod, that really is the only option. I use magnetic usb chargers to help cut down on wear and tear, but really, besides safety issues and wear on the port (which are truly THE MAIN) reasons to buy an external charger, I love the convenience of just swapping batteries out. The charger doesn't have to be insanely expensive, I got a nitecore intellecharger 2 bay, and it has worked out well for me. Also, getting another set of batteries will allow you to just swap out batteries as needed, not wait around for them to charge or vape passthrough (if that's even possible for the mod you get) as IMO passthrough vaping is just putting MORE strain on the mod and batteries by asking it to switch between charge-discharge every time you take a puff.

Just my humble opinion as always, but external battery mods, most of them, aren't really "meant' for USB charging. Some of them can DO it, but as stated above, the issues involved can cause early mod death or battery death (mostly, the USB port is used for updates and etc. or just in a total pinch) as a secondary (and not really advised) way to charge.
