Any tips on how to clean out the bottles so the scent of the juice doesn't linger so much? Or is it best to just toss them out after a couple of refills and get new ones?

I reuse a lot of little plastic bottles since I DIY and when I have a persistent flavor I can't get rid of I will let lemon juice sit in it for a while and if that doesn't work then I rinse it out real good with vodka. Then rinse out again with water of course. If that doesn't work then I toss it. Plastic bottles are pretty cheap.
But you need the plastic ones to use on a REO. Squonking might be a little hard to do with a glass bottle.

Straight out of the bottle. Lemon juice and/or vodka works pretty good on attys and cartos too. Just rinse real good afterwards .
Squonking is the act of pressing the bottle full of juice inside a REO to feed the atty. You poke it with your finger through the squonkhole. If you draw on the atty while doing it for the purpose of stopping both once it gurgles, you have a blind squonk.
I rinse mine with very hot water then put some PGA in them and let em sit for a while, seems to pull out anything and everything, and transfer the PGA from one to another not to waste it, then rinse a 2nd time with extra hot water, clean as a whistle, I was thinking vinegar may work also with a real hot water rinse after, should get the bottles clean as well.
It is the act of squeezing the bottle, bringing juice up through the bottom of the atomizer or cartomizer....on a REO. Just a little fan slang.

I'll second the vodka. The only thing it doesn't seem to work perfectly on is menthol... And, unlike lemon, it's not sticky. And you can re-use it.

Good thing I don't like menthol then. This would actually be the first time I purchased vodka for my own personal use. Too many bad experiences with it.
Besides, tequila is more fun! 
AND don't forget to clean the o-ring as well!
