Is it better to fill it from the battery end or the mouthpiece end? I've watch a few Youtube videos and they've shown it done both ways.

As long as you soak the filling with juice and are comfortable with the process, then it is the better method.
I pop the mouthpiece out and drip onto the sidewalls and let it soak the filling that way and stop when a drop comes out of the battery end, but I would not say that method is better, it is just the way I prefer to do it.
