Can the PCC just store a battery in the case if it isn't charging, maybe upside down?

yes, you could, but it's just as good to store it in the correct way,
in the charging position, Mary kay,
it stays topped up and it is not a problem at all, I keep mine stored in correct formation all day when I am out shopping, and just reach in take out fully charged batt and pop the depleted one in and away we go again ----
perfect for all day out shopping and vaping ------
