I ordered a Super eGo with the mega atomizers and cartridges along with some menthol juice and now that I review it it seems the cartridges it comes with are prefilled with the usa high mix is there anyway to clean these and fill them with the menthol I ordered to go with it?

If they are cartridges and not cartomizers than yes.
Just take the filler out of the cart and clean it with distilled water and then add your own.
If you want to save the liquid in the carts get a syringe. You can get them at Tractor Supply or Farm & Fleet or other farm supply store. Remove the plunger and put the filler in it and then put the plunger back and squeeze the liquid into a bottle.

you could just rinse out the filling let it dry and stuff it back in or you could drip your menthol juice straight on the attie 2 or 3 drops at a time and use a drip tip. I never used the carts that came with my ego could never get the hang of them and dripped instead
Pull it out with tweezers, rinse under hot water, pat dry between paper towels, reinsert, fill, and vape.

Yes that's the cartridge system Jennifer as opposed to the tank system.. so as hairball already said

Please note though that sometimes a taste may linger in the atomiser so although you have changed flavours in the cartridge you may get a totally different taste through the atomizer until it's vaped out - there are also various methods for cleaning the atomizers out dotted around the forum .

Jennifer, I used the eGo Mega Cylinder Type B atomizers until I found out about the eGo Mega Dual Coil Cartomizer, aka emdcc. If you want to keep using the Type B atty, you can get them much cheaper at My Freedom Smokes.
Order a bottle of straight menthol juice and drip it into the cart with the tobacco flavor if you don't want to waste the tobacco juice. Otherwise, as someone said, wash them out. Use a syringe to draw out the juice and store it in an empty bottle for one of those days when you are out and waiting for the mail truck!
