Recently i tested out these two popular clearomizers on a 900mah manual battery (no variable). 1.8ohm (all two use the same dual coil)

My opinion is that the T3'D is better. It operates without much crackle/pop, vapor is pulled in smoother/consistent, produces more vapor and flavor is great. The mini protank 3 i found made alot more noise , vapor pulled was inconsistent , also harsher and the flavor it produced was a kind of off

The T3'D is bigger (not by much) and the base to connect to the battery is shorter vs the Mini protank 3.

Can a bigger tank and shorter base for example make a difference between two clearomizers that share the same dual coil?

Well they are 2 different tanks so some difference can be expected I suppose.
Some sound and drag difference seems logical. Did they both have the same coil head installed or just the same type? (Did you move the coil head from one to the other)

Same replacement coil heads.

Does a bigger tank usually mean better/smoother (if both units use the same coil heads)?

If you swap around the coil heads between the two, maybe you'll find it's the coils that are different.

On my own tanks, I drilled the airholes out big, and I notice diffences in airflow from 1 replacement coil to the next; most times its to do with the wicking, but some of my coils have a small airhole in the center pin than others.
