If I have 3 clearomizers but only 2 battery chambers, is it safe or ok to leave the extra clearomizer full? I like to keep 3 flavors handy but don't want the clearomizer that is not attached to anything leak or degrade at all.

A week or so should be fine, if full perhaps a couple with no degradation. That's been my experience.
I've got several clearos with juice in them at any one time, and I've never had a leak. I keep then standing upright in a little cup.
Should be fine as long as they don't crack the clearo's. Cinammon and some other flavors can do that and aren't recommended for plastic tanks I hear.
Depends on what type of clearomizer (some may leak) and what type of juice you have in them (some juices are corrosive to plastics).

What if I try a new juice and don't like it? I had one yesterday that was not too my taste so I poured it out. Do I leave the clearo on a paper towel to drain before refilling or is there a better method? I don't want to mix flavors.
Rinse it out with hot tap water a couple times until the wick looks clean, then shake it out with a thermometer type of shake. It is good to let it dry out, but you can vape it immediately if needed, just a weak vape for the first 10 draws or so.
