I started out with an auto. It was absolutely terrible; the thing would go off in my pocket, randomly activate while driving because of road noise/windows being down, and if you put it down on something hard with enough gusto it would activate because of that.
Now, that was probably a pretty terrible auto, but I'll still never use them again.
Manuals give you much more control. You can preheat the carto before you take a drag which can be useful sometimes (taking primer puffs is aggravating as all hell). The batteries are sealed so you don't need to worry about getting juice in there and ruining them. I've heard some say "if you drip, make sure you get a manual battery", but I can't tell you the number of times I've had cartos leak too.
After getting used to the button, it can easily be used while driving/multitasking without any thought whatsoever. Autos don't leave your hands any more free than a manual. I'm also convinced that a simple mechanical switch will always be more reliable than an air pressure sensor or microphone as well.
The pocket triggering (if you think there might be an issue for you) can be dealt with as well like others have suggested. Egos and others come with the 5-click lockout feature, some others come with clips to protect the button. I'd rather trust something like that than just "hoping the auto doesn't go off".
And to the above poster who attributed manual batteries to explosions.. I don't think that's a valid point. I'm sure the majority of the forum uses manual batteries - with that said, most of the issues are going to be in the majority.
