New battery is great, but charging is funky

That's probably OK. That's exactly what a newer KR808D-1 battery (Volt manual) does on my older KR808D-1 chargers. So if it charges fine and works fine, then it's probably not a problem.

I believe Cig2go and Cig2o are KR808D-1 (so you can also use cartos from Vapor4Life, SmokelessImage Volt, Bloogplanet MaxxFusion, Halocigs G6)

I would be concerned if the battery is going dim, it sounds like it's wearing down rather than charging. I always have everything unplugged before I start charging, I don't know if it matters, I was just told to do that.

Try taking the new auto battery off the charger, with it unplugged, and then threading it again. Maybe the threads are still rough and not seating right into the connection.

I would not worry about the battery;s LED dimming while charging - mine must do that too because when I take the new Volt off the old charger the battery LED is no longer lit. It only stays lit when I first put the battery on the charger. Oddly, when I take the Volt OFF the old KR808D-1 charger, THEN the Volt flashes. I have not had a problem with the actual function of charging - the battery charges fine, works fine.

I only use manuals so the batteries are safer from damage/death from leaks (makes it easier to get good hit too).

The design of the threaded end is different on the new ones. I do not have an old Vapor4Life/Kanger one with me but the center post of the old manuals was flat with a somewhat open hole. The newer Kanger (and I assume Vapor4Life) is now domed up a bit on the center post of the battery and the hole is plugged (it is a manual). The new Volt-style manuals now have a flat totally sealed smooth metal battery center post.

The threads of the Volt battery look like there is one more row of threads vs the Kanger battery. The full length of the threaded metal part seems identical (the length including the unthreaded section of smooth metal below the threads).
