Pressing "fire" button on the VTR, to vape, the button will glow green to yellow to red as the day goes on. As soon as I see yellow I swap it out with a fully charged battery. I then usually wait til the second Efest is yellow to put both on the i2 charger and use my vv 3.0 while they charge. My question is: Should I be using the Efest batteries for longer during the yellow "stage" or even til I get to red? Am I hurting or helping these batteries by only using during the green stage?

It's my (limited) understanding that batteries fully charged are happier and will have longer lives than batteries that are depleted often. I say "charge it!" whenever you like.
As soon as one comes outta the mod it goes on the charger. I would't bother waiting to have 2 low batts before charging them. But that's just me, I've read a lot of bunk on the internet and this post may be more of the same. Cheers.

You are using what is called a lithium ion battery. Battery University is a well-recognized resource on basic battery information. Here is what they say about charging batteries.

Batteries do not like to be over-charged or over-discharged. To prolong their life expectancy, they seem to appreciate a period of rest (time) between charge and discharge cycles. Batteries are "happiest" when kept between 3.4 - 4.1 volts.

I try to keep at least three batteries going in a rotation for my most-used mod. I use a mechanical mod with a drip atomizer delivery device (0.8 OHM), and use one 18650 IMR battery per day. While one is in use, the other two are either charging or resting for future use. I make sure that I don't over-discharge (drain); I never discharge below 3.4 volts or over-charge them over 4.2 volts. I have a voltage meter to check voltage, but I pretty much can tell from experience when the battery needs to be exchanged for a full charged battery.

I have written a couple of blog articles on the batteries we use in vaping:

Battery Basics for Mods: IMR or ICR chemistry?

Deeper Understanding of Mod Batteries

I hope this helps. :)

I own a VTR also, and as it is a regulated device it won't fire if the battery has been discharged to far. It is safe to vape the battery down until the VTR shuts down when the battery is depleted.

I have checked my batteries with a voltmeter when the display has just switched from yellow to red and they were at 3.5 volts. This is fine for a Li-ion battery, and I will usually re-charge my batteries when they get to this point, that way I know it won't run dry when I'm away from my charger...:)
