You can read loads on this but I'll fling a short answer here....
Protected Li Ion batts have a very small circuit board (usually on negative terminal) that prevents over discharge and shorts - both of which are bad for Li Ion batts.
Unprotected do not have this circuit board.
Protected batts are also slightly taller (and a wee bit wider) than unprotected batts.
