Well first of all you'll love that Smok Alien, it's a fantastic mod and a decent tank. No do not use those batteries

Yeah they are I would like to use a cheap one I accidentally bought on auction with the cheap batteries. It says video/digital camera travel charger output dc 4.2v@ 800 mAh
I wouldn't use that charger. I would recommend getting either a Nitecore or a Xtar charger. Use the Smok Alien's built in charger in the mean time, it does balance charging so it's perfectly safe to use.

I just don't want to mess up the batteries. I was told that it's not good to charge with the mod. But I can huh will it mess up the batteries in the long run?

It would be best before going a lot farther, to read up on battery safety, Ohms law, Darwin's theories..
You don't want to vape from your batteries. If they say 800mAh, nothing else matters. The Alien is able to ask for 100 watts from each battery, stressful for a 20amp continuous battery let alone a video camera battery. None in the 20a CDR range are 800mAh.

You really need a good charger (I like Xtar), and a half dozen GOOD batteries. For the Alien, a Sony VTC6, Samsung 30Q, or LG HG2 would be great choices. Mooch just tested these as the top 3, in the order I show them.

All of them are 3000mAh and 20a CDR. If your Alien doesn't vape well at that point, it would be your juice system or inexperience. Hang in there, it will come. Get the right gear.

Overall it is usually better to charge out of the mod. But in your case the internal mod charger is a better option versus a basically unkown charger. The mod charging is not a long term solution. Get a good charger. I use an efest luc 4 bay charger. There are others mentioned above that are high quality.

And on batteries, if you have to ask, the batteries are not safe. Every vaper should be able to do a little Google Kung fu and tell if batteries are appropriate for the application.

I bought some batteries on accident on auction on ebay and don't know if I can use them. They're UltraFire TR 18650 5000mAh 3.7V. I don't know if I should use them I'm still new to vaping and still learning. I have a Smok Alien 220 with a Baby Beast and a IJOY limitless XL. Will those batteries power those or blow up on me?
I would not use them for vaping.

Get Samsung 25R
Samsung 30Q
LG HG2
OR Sony VTC.

Ultra fire is fine for flashlights but vaping with low resistance; you really need quality hi drain batteries.

I have some lg hb6's are those good enough for the alien?
I accidentally bought these in an auction I hit the button on accident, looking for a charger. now Im going to get a good one. Thanks
Make sure that you marry the batteries. That is to say, use two identical batteries that are new and never use them apart. Don't combine two batteries that have been used independently and possibly at different amp draws and a different number of times.

The Ultrafire TR 5000mah batteries are the wrong chemistry battery. These are ICR (lithium cobalt). ICR batteries are not safer chemistry, are not high drain batteries, and are considered obsolete for vaping applications.

You want either IMR (lithium manganese) or INR (lithium nickle). These are safer chemistry batteries, are high drain (high current), and are recommended for vaping.

You need an IMR or INR battery with at least 20 amps continuous discharge rate. Once you have fullfilled that requirement, choose one with the higher mAh capacity.

See most mods don't balance charge (charge each battery to the same voltage), but Smok actually does do it in fact it does it very well. Now I still like to charge my batteries out of the mod because A; I hate waiting while my batteries charge and B; the batteries will get warmer when in the mod so they won't, potentially, last as long. Batteries hate heat. My 4 HG2 are going on two years and they still have the same capacity as when I bought them.

You said decent tank I bought but waiting on a limitless xl is that any good?

Never heard of it, but it's an RTA so it depends on how good of a builder you are.
