Though it is not known for certain exactly what the mAh setting is for, it's my best guess that it is just for determining how many puffs remain on the battery's current charge. It is also possible that the setting affects the battery power level display, and/or the battery charging circuit. So myself I'd be on the safe side and change it to reflect whatever battery I'm using.

i use 18650s for home and 18350s when im out.
i use aw imr and their 18350s are only 700 mah and the evic only goes as low as 800 mah.
i dont bother changing the settings for this reason and also i just find it troublesome.

my battery readings still seem accurate so i don't think it affects this.
i don't check the puff counter so i'm not sure about this.
