I'd been using my silver Sharpie on black cartos and a green Sharpie on silver cartos. But yes, they fade, sometimes too quickly. I'm going through several right now trying to find good juices (almost there, but anyway...).
I use my daughters pony tail rubber bands. They are exactly like dentist bands as far as I can tell. They come in packs of like 1000's (i know i had to pick them up once she spilled them) and usually have lots of colors. I try to color code via name. Except it gets hard because some letters are the same as others, then I go with "flavors" such as red for cinnamon
I typed up a list of all of my flavors, bought a 10 Pack of 8 1/2 X 11 White Shipping Labels (get them by the printer paper at Walmart or wherever) and just print. I usually print one flavor per line then cut into strips. When I fill a new carto, just cut flavor name off of strip, peel and stick.
As a matter of fact, I just ordered 4 sets! I kept meaning to and then would forget. Thanks to this thread, I remembered it AND had the credit card handy.
I started with an assortment of multi-colored cartomizer labels from ........... (worked best if I wrote with pen first on a flat surface, before applying to the carto) and quickly gave up. Now I just rubber-band the carto to the bottle of e-juice. Too many juices, and too much switching around - I have a lot of top-off off-the-cuff mixes going on. It's always an adventure to taste my loose ones... except that one time I took a drag and it was a brand new dry mega dual coil carto - huge pop sound. Panic-thought I broke it, but after adding juice, it still worked! Phew.

I don't use cartos much, & if I do they are all menthol. I have sent people those pencil gripper things that you can cut into pieces & put on cartos/bottle tops. I usually send them in PIFs.
I was using my Lisa Frank stickers to match the bottles to the cartos, but after awhile of handling the color would rub off of the sticker. So I bought some return address labels from Walmart (it was $3.88 for 600 of them) and just write on them and stick them on. The problem with the labels is that they don't stick to bottles as well as the paper (some do, but most of them start coming of), so I had to use a piece of tape to hold them on. I could print them too and make pretty labels, but my printer's almost out of ink, and I don't want to buy more.
I mostly drip but if I use a carto then I place the cart in small baggy w/the e-juice that it's filled with and all of those go into small box that I cut down to about an inch and a half in height

Oil base sharpies great idea, I've been using reg silver color sharpie but does fade over short time.. now I'm using the drip tips to identify the flavor..so the oil base sharpie might be the ticket!!!!
I had my wife find a label maker for me and she lucked out 3 months ago and got one at out local Kinney drugs, got a maker and 3 pack of label rolls (quite a bit of printing from what i can tell havent used one up yet) for like 20 bucks total on clearance. i make stickers for my kid with it too so he enjoys that lol. I have found that a 4-5 letter word fits perfectly around a carto or atty (510) with my printer so it seems perfect for me. I also dabble in DIY so it really helpful there as well.
Buy some of those long, skinny balloons, used to make balloon animals out of. Get a lot of different colors. Cut them cross-wise to make a series of little colored rubber bands out of them and color-code your cartos. You can also cut them longer, like a sleeve, and put them over your cartos, and write on them with a Sharpie pilot point marker.
At the moment I use an ultra fine sharpie to write on those fluorescent rummage sale round stickers (I have kids so yes I do rummage sales! Lol) . Then I use a small piece of clear packing tape and secure it to my clearos. I used to use scotch tape but it didn't hold up to juice well. I use pink for fruit, orange for dessert, and green for mint. Working so far! Not sure what would happen if I try to clean them tho.
