Do you mean CE2 or CE3 cartomizers? If that's what you mean the CE3 is the newer design version with the coil at the bottom..although there have been some issues reported with CE3's. I use CE2's myself...

CE2 on top. Both have pros and both have cons. I prefer the CE2 myself. They also good for rebuilding.

The CE3 has an annoying fill method, tastes like plastic and is known to kill batteries. The CE2 is pretty awesome. There's a thread in the general forum about removing all the plugs and using the mouthpiece as the main plug; works really well.

Never had a plastic taste from CE3 2.4 or 2.8 Ohms and 3.2-5 volts.

CE3 => Bottom Coil Design: Cooler Hit.

Try the CE4 Plus (also known as the Stardust from Gotvapes). Top coil but much better designed!

There's a difference between the CE4 and CE4 Plus (at least when I google it). The "plus" appears to be the Gotvapes Stardust which has gotten rave reviews. There's not much about the CE4 except one brutal youtube review from a dude in the UK: Review of the CE4 eGo Clearomizers - YouTube
