I have one of the smaller cheap Aspire Clearomizer's, well if you could call it that - they are just windows to let you see the juice level. Well Apire re-engineered the BDC that they originally had. Instead of the wicks going horizontal/Sideways the improved BDC's are more like Cartomizer's with the coils wrapping upwards vertically.

About two weeks ago I bought one, think it was 1.8 ohms. The first day it operated very well. But the next day the atomizer was completely flooded and had the worst case of the gurgles. It would still work but it would take a big hit first to clear out the flooding and then a lot of juice would come out the tip which I had to clean off.

To make sure this wasn't the clearo's issue I put in an old atomizer and it worked fine. No flooding and no gurgling.

So yesterday I went back to the same BM store and bought another one. At first it worked fine but I ran a little experiment where I left the ecig upright for a few hours and sure enough it started to just barely flood and gurgle.

So what I do now is when I'm done using my ecig I keep it Upside Down so the Atomizer won't constantly be emersed in the ejuice and it works fine.

My question to anyone with my same setup with the newer BDC Atomizer's that are like Cartomizer's internally; have you ran into the same issue with the BDC Atomizer Flooding then Gurgling. I know this just can't be an isolated case with this scenario only happening to me.

Thank you for your time.

Your problem is an action of that one particular coil not the overall design.
Likely the wick material is improperly aligned with the wicking holes or not enough material.
*Note: these are now called BVC, bottom Vertical Coil heads you may also be using a Thinner mix, Drawing harder than normal, or experiencing climatic changes. All of which can cause some flooding.
When not in use storing inverted is an accepted practice.

crxess is a guru for a reason. He's absolutely correct.

Heat can thin your liquid and cause it to flood your atomizers (coils/wicks). Never leave your e-cig in your car during the daytime, especially in the summer. (Conversely, if you leave it in the car during winter months, you'll notice the opposite - the liquid becomes thicker and makes wicking more difficult. Instead of flooding, you may get burnt hits).

Drawing too frequently, or too hard, will pull more liquid into the atomizer than it can handle. If your cheeks are sucking in when you puff, you're drawing too hard. Take long, slow, gentle pulls, and space those puffs out. Let the atomizer do all the work for you. Chain vaping will definitely flood a coil.

The PG/VG ratio of the liquid you are using is another factor. Any juice that has a higher ratio of propylene glycol to vegetable glycerin can be pretty thin. The thinner juice has a tendency to flood coils.

I've noticed more and more people buying variable voltage batteries, but using them at their lowest setting. 3.3 volts is lower than the industry standard, which is around 3.7 volts. If you've got your battery at the lowest setting, you may not be vaporizing all of the liquid that is being drawn into the coil when you inhale.

Otherwise, you might have gotten a bum coil. It's not as frequent these days as it used to be a few years ago, but it's still not unheard of.

EDIT: A little tip I learned: if your tank is gurgling, you can do two quick fixes. The first is take it off and sling the connection end over a trash can or a sink. Do it pretty hard. It flicks away excess juice trapped around the connection end of the tank. Also, you can try holding your device upside down, with the tank still attached. Press the fire button for several seconds, or vape it upside down until the gurgling goes away. That way you're vaporizing any excess liquid without more coming back in.
