Before the 8 cups of coffee I need to wake up (anyone buying this excuss?) I walked by my charger and notice I had one rcr123a in charger correctly and the other one in the charger upside down. In other words the positve pole up against the negative arm of the charger. I ripped it out of there but had already been charging for over an hour.

It wasn't hot or anything and the charger had reached the green light, but could there be and damage to the battery or the charger I should look out for?

Most chargers have a protection circuit that prevents 'stupid things' from happening. Personally, I'd put the battery in the right way and keep it under observation. You may find that nothing has happened at all.

Many chargers have a raised area around the positive contact so that if you put a battery in backwards the negative side of the battery will not make contact.

You might have bent the negative side spring. You might want to make sure you still have good contact. A trick to fixing this is a ball of aluminum foil behind the spring.
