You don't need to wait until the batteries are fully discharged. They're lithium ion batteries and don't suffer from memory issues like other batteries. Just stick them on to charge when you've got the time to do it.

I've been using my EVO USB charger rather than the charger that came with the pilot, so I'm not sure about your other questions.

Thanks Badseed. If they haven't got a size memory, then I won't worry so much.

I've also got an EVO charger now - it came this morning - and the instructions say it turns the LED light on the battery on, when the EVO batteries are charged fully. Just wondered, does it do the same with the Pilot batteries or not?

although lithium cells havent the memory effect that NiMh or NiCd cells suffer from , they do have an overall charge/discharge lifespan . "topping up" the battery , although wont affect the amount of charge it can hold , it will shorten the overall lifespan of the cell.
