I use a different color combination of attys and carts. With just 2 white and 2 black attys, and 2 white and 2 black carts you can do this for each of 4 different flavors:
black atty / black cart
white atty / white cart
black atty / white cart
white atty / black cart
For more flavors, you can expand on it with more attys of different colors OR you can get real inventive and start switching out the liquid trap in the mouthpiece (with the little hole where you inhale the vapor from, it can be removed with a paper clip or similar) with a different color than the rest of the cart. (e.g. Take the mouthpiece tip from a black cart and put it in a white cart, and vice-versa.)
Combine that with the different colored attys/carts and you can have a lot of combinations. At that point though, it would be a good idea to make an index for reference.
PS: Forgot to mention, if you have round and whistletip carts, you can also use that for another variable to ID them by.
