I have found that this happens most often when the coil is not getting hot enough. There are a number of things that can cause this but most often it is a bad electrical connection and/or a too high resistance coil. When I was having issues with my APV being dirty this would happen all the time. Once I did a proper and thorough cleaning, this issue went away completely and the overall performance of my Zenesis improved dramatically.
This is really simple to troubleshoot. With a fresh battery and a wet wick, activate the PV and see how long it takes for the coil to glow bright red. If it takes more than 3-4 seconds to get bright red then you are not getting enough power to the coil, assuming you are running a 3/4 coil wrap. With a 4/5 coil wrap it will take another second or so to get red hot. If it takes longer than that then break it down and follow the cleaning process in my tips and tricks thread. This should get it working right and should put an end to your darkening juice issues.
The reason the juice gets dark is that without enough power to efficiently vaporize the juice you end up scorching the juice. Instead of turning to vapor, much of the juice just boils and burns on the wick. You will also, if the coil is not getting hot enough to work right, that you will very quickly build up a bunch of dark tar like crud on your wick and coil. Not to worry though, this can be dry burned off very efficiently once the PV is working to it's potential again.

I have some juice, yeah... Some of those bottles are empty, some have 50% nic for mixing. Most of the plastic bottles are flavors. What you don't see is the frozen nic stash in the freezer. Yeah, I'm ready for the zombies!
The bottles are all from Specialty Bottle. I ordered a big bulk of different sizes and I'm very happy with them except for the padding in the caps which is NOT juice resistant and peels off - now I just peel it off and clean off the glue myself.

it'spretty easy. we watch tv for an hour
