How reliable is the vendor you got the batts from, maybe they are counterfeit or clones. The charger just charges so unless the charger is defect I would more lean to bad batts. My batteries have never emitted a smell and I use a old LUC 2 bay charger. Its a bit weird that there is a smell and they fluctuate in the charger like that. One quick test is read the output on the back of the charger then divide that into the mAh of the battery to see how many hours it should take to charge that battery, most are 400-500 mAh per hour to charge.
The vendor seems to be pretty reliable, however someone else mentioned they might not be as I had previously thought. They don't appear to be clones or re-wrapped, but I'm also not entirely sure how to tell.. Also I'm terrible at math LOL I assume by output you mean how much I am charging them? Currently I'm charging them at 0.5 amps and they are rated at 2500 mah.

I though you kind of settled on it being the mod, though I think it's a great idea to contact the battery vendor before using them again.

I have done that with my charger before, inserted batteries not quite correctly and gotten weird readings until I really settled them in the housing so that's not an entirely unexpected happening in my opinion. Once I fixed it, it charged up normally. I don't think your charger is at issue (or the battery, at least as far as charging it) but you should ABSOLUTELY wait to be sure about those batteries before using them, and I think your decision was smart. :)
