Factory made coils?

Ok... As far as factory made coils.. they SHOULD work. the biggest concern with the pre-made coils, is the diameter they're coiled at. Some RTA's have a smaller build deck and only have enough room for, 2mm coils, but others can fit a 3mm coil. So, it all depends on the coil and the RTA you have. Find out what's the largest coil that can be put inside that RTA, and just make sure the premade coils are within that diameter.
As far as cotton goes, I agree about the Japanese cotton. Koh-gen-do or Muji are the twi biggest sellers. These cotton pads were originally a form of "organic" and "pure" cotton pads for makeup application/removal. It was cleaned and free of chemicals (like bleach) that could get on your face... Vapers found it didn't have any taste, and the fact that the sheets are pressed into a square sheet form made it super easy to build on.
Most vape shops carry Japanese cotton, but you can get it online at just about any online vape store.
Another thing to note, is there are other types of cotton that are just as good as the Japanese cotton. Cotton Bacon is one familiar brand where they clean and prepare the cotton for vaping to offer a taste free cotton. It usually doesn't come in sheet form, so it's not as easy, but still wicks good with no taste. Here's some links to online stores that carry cotton:

This is by no means a complete list. There are other brands of cotton out there, and many many vendors.. these are just the ones I visit.
Most of tge RTAs the largest coil you can use is a 2.5 mm diameter.
Now the Boreas, Serpent Mini. Bachelor and others can use larger diameter coils.
But best to stay with the 2 or 2.5 mm coils.
Another concern is the dismeter of tge wire.
If you get a Kayfun Mini V3 you will NEVER be able to use Clapton coils in it. The largest wire i could use in mine was 28 gauge.
About the wicking get a pack of Meiji or Kogendo. When i used cotton i used Organic cotton balls from the local drug store. I wasted more Kogendo than i ever used.
I now use Rayon from Sally's Beauty Supply. Fantastic wicking material but works different than cotton so the wicking has to be different. Cotton swells with ejuice. Rayon shrinks so the wick has to be tighter.
I second Two_Bears comment about using the Rayon as an option instead of cotton. I found it much easier to get a nice vape using it.
Also for coils, the new(er) notch style pre-made coils are not too large and are excellent in my opinion. They are SS so can be used in TC or regular mode.

Two issues with notch coils.
The leads are flimsy abd several people reported tge leads broke off.
Some of thoss notch coils are BIG. If memory serves tge notch coils for the Theorem RTA ... 1/4 inch thick. Way too big to use in most RTAs.
And I also agree with the rayon recommendation. Much better than JC and the wicking procedure isn't that much different with it, and it is usually much more available.

The deck will need to accommodate a 5mm. I.D. coil.
They are more flimsy than regular wire, so need to be babied a bit.
Using the double insertion method to wick before installing on the deck is what worked for me, and yes I broke the first one I tried.
I'm very happy with performance however so thought it worth suggesting. Cheers.
You must have small RTA's. I've only run into a couple of my RTA's they don't fit into. The lead wires on them are brittle & thin and if your post screw holes extend beyond the hole for the coil wire then when you tighten them they can act like a cutter blade. They work best with post clamps rather than screws.
I usually use Goblin Mini, Orchid V3, Kayfun, and silverplay nano.
The Silverplay Nano, Goblin Mini, and Orchid V3 tge largest coils they can use is 2.5.

Never tried anything other than cotton. And I've only tried 2 brand / types.

Phil Busardo also tested wicking material in a vid. He found Rayon best. Kogendo second, followed bt hemp fibers and other wicking.
did you watch a different video from the rest of us? it was the JC that won.
Personally, I had started out with the Japanese cotton sheets, and switched to cotton bacon, and have been using that since. As far as other materials.. here is a burn test list.. take your results from that. I am not saying use or don't use any materials on this list.. just that here is a list of fabrics and properties when ignited.

Is a cellulose fiber. It burns and may flare up when lit. No melted bead is left by it. After burning, it continues to glow. It gives out a smell like that of a burning paper. The smoke is gray or white. The ash is fine and soft and can be easily crumbled.

A cellulose fiber, burns quickly with bright flame. It leaves no melted bead and after burning no sign of flame is seen. It smells like burning leaves or wood. The ash is gray and smoke has no fume hazard.
Jute

I have tried a lot of wicking material and finally found the best for me, kendo gold edition organic japanese cotton. When saturating it after wicking fire the mod by pulsing so the juice soaks in. Some people say rayon has a strange taste, dont know myself as I have never tried it. As others have said, not all coils will fit every atomizer due to the diameter, if it fits and and doesnt touch the top cap or deck you will not have a short.
