I don't think there's any way of cleaning them without getting water under the cone. Not a good idea to leave water under there, who knows what would grow in there. I just take the cone out. You can pop it loose with the point of a knife. The cones can get dinged a little around the edges when you do that, but I figure the part of the cone that makes the seal is up a bit from the edge so it shouldn't be a problem. Anyway lids are dirt cheap so you can always get a bag of new ones.
Well, I think I screwed up when washing my new bottles and cone lids. I rinsed out the poly cone lids in hot water, and now there is water stuck inside the caps of the lids. Maybe the lids are not supposed to be washed?
